stAIcalc: tAI calculator based on species-specific weights

Frequently Asked Questions:

Q: I am trying to use the standalone version of your software stAIcalc but calculations do not progress and I get an error message.

A: Probably the input sequence is not supported by stAIcalc. Please ensure:

Q: I tried running the program for stAI calculation but I don’t have MATLAB. Can this run without it?

A: To use the standalone application, you don’t need MATLAB, only MATLAB runtime. See detailed instructions in the user guide on the website.

Q: when trying to run the prediction algorithm on the homepage I didn’t manage to generate any results. Whenever I try to run the program on any kind of fasta file, it basically resets the homepage to the starting page. What could be the problem?

A: Probably the input sequence is not formatted as expected. Please review the sample input file
attached to the home page and verify your file follows the same format.

Q: I have downloaded the stAI calculator but I am unable to run it on my system. I am using the linux version. Can you tell me the command line for it to run?

A: Running stAIcalc on Linux requires including the path of the runtime installation and defining
input parameters. Try opening the command prompt and type:
./run_stAIcalc.sh<mcr_dir><argument_list> where <mcr_dir> is the directory in which the MATLAB Runtime version 9.0.1 is installed and<argument_list> is all the arguments you want to pass to your application. For example, if your version 9.0.1 of the MATLAB Runtime installed in
/mathworks/home/application/v901 and you want to run the sample files with the lowest stringency (quickest), then you run the shell script
as: ./run_stAIcalc.sh /mathworks/home/application/v901 sample_cds_fa
